In CodeIgnter (version 3) you can use the config files to store settings for your application, but rather have the settings seperately and easy to retrieve with the Noodlehaus Config composer package.

We are doing this with the Shortcode Thunder plugin that is not yet available, but has a lot of features and making a nice tree is one of them.
